I wouldn't modify the boat... you only need about an 1/8" clearance it looks like to me.

It's probably a bit of a pain in the a... but i'd just put a spacer between the gudgeon/boat and call it good. The reason I say pain is that you'll likely have to grind away some fiberglass to reach the nuts on the inside of the boat. The good part about that though is you'd be able to get inside the lower mounting area and check to make sure there is or isn't any water damage to the core. And if you ever have to do any work on those bolts the job would be already be done, rather then having to do it when you least want to.

The other option that i'd consider which might be easier if you have the tools, is to grind a bit of aluminum off that top Pintle mount, to create the clearance you need. It looks pretty beefy to me... but, you could check with Blaire/Gene, whoever made it and ask them what they think.
